If I use the google webmaster tool that shows links pointing to my client's site from other sites I only get 1 link. However, If I do a google search with my client's url as the search parameter, a ton of directories come up. Am I correct in assuming that the search engines have essentially figured out that these are link farms and therefore place no value on them, and thus ignore them from a link building standpoint?
BTW, these are directories that have never contacted my client in any way.

I would say "yes" and let's hope that is the case, other wise it would be a negative reflection on your client. Is there any way you can remove the links from those directories?
How long have these links been posted at the "dead end" directories?
