Hi,
I just want to ask a question which is listed before but just to make it clear for me and others.
What is the most affecting reasons for website penalty???
(not indexed on search engines)

Ignoring search engine guidelines.
Most people have never read the search engine guidelines and probably never will. But that does not matter; most of them are common sense anyway.
You can distil Google's SE guidelines, without glaring inaccuracy, to "Don't Try To Game Google".
And that's perfectly reasonable; if you were Google, you'd not take kindly to someone trying to distort your results.
So those who choose to ignore the guidelines - and common sense - may get penalized, as Google acts to protect their key product and its reputation.
It really is that simple, and if you lose sight of the obvious ... you may already be in trouble!

... It's worth adding that if you look on the positive side, "What's the reason for sites doing well in SE indexes?", the answer is the exact opposite - sites that adhere to the guidelines.

Most of them are common sense anyway, but reading them and understanding the 'small print' will allow you to make small changes that can make a huge difference to the success - or failure - of your site.

I am asking this question cause my friend told that others can affect my website ranking...!! hoq is that?
How can someone with no access to my website affects mine.

Others can affect your ranking in three ways:
1. Spammers whose sites are manipulated to be above yours will, of course, push your site down. SEO spam is not a victimless activity.
2. With your involvement.
For example, if you choose to link to sites in a link exchange scheme, your site will suffer. But you chose to join the scheme; you are deemed responsible for outgoing links.
That is why sites allowing third-party links (eg blogs) should use nofollow. And why you should remember that 95% of link exchange requests are from spammers - never link to a site you would not recommend, whatever 'deal' they promise you - it's an invitation to others to ruin your ranking.
Link farms and other reciprocal disasters can only hurt you if you let them: Don't.
3. Paidlinks
This is really 2a; if you sell links for money, and you link to a 'bad' site, then you may suffer; again, you have chosen to link to that site, one that you would not otherwise have linked to. So a rival could damage you by paying you to link to a bad neighborhood. If you choose to be damaged!
NB incoming links will NOT harm you, unless they are part of a link exchange scheme or paidlinks.

as in we have no control over that behavior ?

In other words, a scheme in which you have chosen to participate.
Your link to one (or more) of them is what causes your problems.
That's why you need to be careful who you link to.
If all your links are to 'good' sites, you cannot be harmed by such behaviour - it's your choice.
